Thor would win against any foes that relied on strength or the elements (if they're mechanical, lightning or water-based, he'd either burn them out or fry them)...
Supes' other foes? I'm not so sure about.

Thor would fare *far* better against Superman's villains than Superman would fare against Thor's.
Don't forget, Thor can just dimension dump any of those chumps far away.

While I'd like to vote Thor, I can't.
Darkseid should always prevail, but he's never written properly, Bizarro should beat him to death, Myx could do anything he chose to do, Doomsday would be a serious pain in the ass and Amazo would be more than a challenge.

Darkseid, if written properly, should defeat everyone without a doubt; but with all of these threads, it's a slippery slope when you start attribributing characters with what they should do, rather than what they have done. That said...he should beat everyone.
Well, Myx is magic and Thor's powers and abilities are steeped in magic, so, since Superman's biggest weakness is magic and he is not currently pile of jelly, I'm thinking Thor would do alright.
Regarding Thor versus the remaining powerhouse villains....there would be some great battles, but Thor is the God of thunder...I don't see him getting beaten to death by any of them.
