actually it is a DNA molecule. E-mailed the Physics professor that helps on the show today and he e-mailed back.

I believe that in the first or second episode, it's revealed that the object in question is a model of what Sheldon theorizes alien DNA to look like. In fact, that's the first thing that popped into my brain when I saw the question. Because Penny asks about it, and Sheldon says something to that effect.

Yeah! He was modeling it after Silicon based life forms, like the Horta from the original Star Trek Series.

ya know the more I read posts like this I realize I am SOOOO not a nerd. I mean who pays attention to what kind of DNA model in a comedy tv series off in the corner??? It's a sitcom not a special on the science channel.
