Now, put Doom's weapons in the equation and it's a different story.

I agree with this.
And if you mean by sudden encounter I am thinking....
Reed walking into a room and finding Doom with Sue, I think Reeds rage would take him out quickly before Doom got his armor back on.

Doom for me.
Even unprepared, I'm sure his armor is still choc-a-bloc full of gizmo's and gadgets which would send Reed to the offensive position. A few seconds more to conjure up some spells, tack on that hatred seconded only by Osborne's hatred of Spidey, and I'll give the fight to Victor. The two haven't squared off in a while and Doom's been honing his skills a lot lately.

Doom's armor is basically a walking arsenal like Iron Man's so I have to give it to Doom.
My favorite one-on-one between the two of them has to be FF200.

But that's not the scenario. Weapons aside, slugging it out is what's being asked.

Doom wins.
Mr. Fantastic has been knocked out by a punch before, so as malleable and umpummelable as you might think he is... Doom wins.

When Reed fought Namor in the short live MK FF even Namor, who's physical strength must surpass the armored Doom's, made mention of Reed's malleability and invulnerability.
Yes, he's been knocked out by punches before but, like Batman, if he's prepared (meaning, not aware it's coming) he should be able to adjust to compensate.
If he's sucker punched, sure. But in a straight up hand-to-hand fight I just don't see Doom hurting him. Even though in FF #200 it showed Doom choking him.
Different writers will play this different ways.

Even if Doom can't knock out Reed, how's Reed going to get through Doom's armor to hurt him?
Which Doom are we talking about anyways?
Classic Doom?
Ultimate Doom?
Movie Doom?
Doom 2099?

The way I see it is the Richards typically plays a defensive type of fight when dealing with Doom because Richards is usually not trying to kill Doom just counter or undo what he did. Doom rarely faces someone on his intellectual level that is trying to kill him. If Richards ever turned evil and wanted to kill Doom from the outset then its a whole different game. If Reed can beat Doom by playing a denfensive game I wonder if Reed started playing offensive with the intent to kill? Reed can be very dangerous if he ever turned to the darkside heaven help Doom and anyone else.
