I received this statue from sideshow, it is filled with QC issues with the paint and the statue does not align properly with the base, I can't even key it all the way in because the peg on the other foot does not align at all. Spock did not have a peg for the other foot.

That's truly odd. Given the above photo, I can only assume that they do test fits of at least keying the body into the base.
So I'm guessing the piece has warped during the long track from the factory. If that was the only issue, I would've suggested that you take a heat gun to it.
