I think the changes were made more to surprise the people who had read the book. They probably felt an exact adaptation would be boring to those who already knew the story.

Batman gets his ass handed to him way more often than Id like my Batman too. Pathetic, especially by old man Gordon.

I think it was more plausible that he'd get beat by Gordon, who was shown to be a trained soldier and fighter in the film than by anyone else. Also, Gordon doesn't appear to be 'that' much older than Bruce. I think Bruce is maybe mid-20's in this film and Gordon early 40's. Gives a bit more plausibility to it, that, and he's insane.
