A conclusion is simply the place where you got tired of thinking.

Magneto can circumvent the armor entirely and mess with the iron in Tony's blood, etc.

As "Magneto-proof" as the armor may be, Tony himself is incredibly vulnerable.

I still think a great fight would be Magneto vs. Sue Richards, though they'd kill each other almost instantly.

Given enough time...Tony would purge his blood of all iron and replace it with plastic nanobots...so I dont see this being a factor...

again with the ultimate kill moves that they COULD do but never do, Magneato has as much chance to rip the iron from Tonys veins as Tony does to shoot a unibeam down from space and vaporize Mags before he has his morning coffee

I don't see Tony going to such drastic measures before a single fight, especially since iron's found in more than just his bloodstream; nanobots or not, his health would be seriously compromised.

But... ... your scenario would definitely be an interesting one, Rob, and no less believable than the Extremis nonsense.

F#ck it.. this is comic book fiction; maybe your idea would pan out.

the nanobots would actually be powered by booze.....so its a win / win for Tony!

.. and he wears Carol Danvers' g-string, for "good luck"; plus, it's hot in the armor, so he can't wear much to begin with.

It's tech vs. mutant power, and Magneto doesn't require batteries (though he does charge up with his daily breakfast burrito).
