Towards the end of season 1 the show got really great and you could see that the writers had a an amazing overall arc to tell. Before that, many eps were somewhat standalone.

He-man 80's and 2000 series
Transformers 80's
Batman Animated
Spidey and his Amazing friends
Conan ( was on in the early 90's really good)
Spiderman
TMNT
Tom and Jerry...the older ones
Voltron
Family Guy

As for todays stuff...My son (5) And I watch Ben 10 Alien Force and Ultimate Alien (He does not like the older ones too much), Adventure time and World of Gumball...They are all actually pretty good. Ben 10 is the best of that bunch IMO.

I still think Challenge of the Superfriends had the best music/score of any animated series ever! Also, the character voices were amazing! Especially Luthor.
