In the case of Wonder Woman they most likely did not make the entire run of 5000 regulars. May come back on sale later similar to what happened with the first WW PF and first Superman PF.

If true, it makes no business sense. If another batch is coming, why not take waitlist orders?

Maybe because being "sold out" of the regular will help them sell the remaining exclusives. And then once the exclusive sells out they do another batch of the regular and it goes back up for preorder.
