I think this one is one of the closest fights we've had, but Prime can move planets.
Sorry, but he's stronger, and with none of the weaknesses of Superman he's stronger than the surfer.

I know that Surfer has the power of manipulating molecules and matter transmutation, but if it was that simple to do so, then why wouldn't he win every fight in one second?

If it came down to strength and speed, Norrin is in trouble.
Prime still has the weakness to run sun radiation, it is just offset by his armor. Armor, that I would suspect, can be damaged and deactivated by the Surfer. After that, one "red sun" radiation power blast from the Surfer turns Prime into roast.

But if he couldn't land a hit on him...?
Maybe you do have a point, his limited weakness is a result of the AM armour, and I'm sure that Surfer could destroy that armour.
I suppose this fight would come down to first-strike strategy, and who would land that first hit.
